What is the best procedure to prevent damage to the gel coat? Should I tape the area with masking tape and run the drill bit in reverse initially? What size bit initially? Should I start with a very small bit?

Yes, tape, run bit backwards or use a counter sink then drill. And drill using a bit that is almost to large for the threads.

It would even be better if you could drill and tap the holes and use machine screw threaded snaps.

I never thought about tapping fibreglass for machine screws. Do you use any special techniques?

No. You do it the same as when you tap metal. Just go easy with the tap so you don't strip the threads in the soft glass. If you're carefull you can even use a cordless drill on slow speed to tap the holes.
